Yes, this is more than likely from the bedding. You need to change the bedding immediately. My suggestion is paper bedding. You can buy this at most pet stores. I believe Carefresh is the brand name.
I had the same problem with my hamster. I suggest you take the hamster to the vet because they will more than likely need to prescribe anti bacterial meds that you administer orally.
